Molecules View

The Molecules view allows you to examine all molecules contained within the networks, canonical pathways, and functional analysis for a dataset that are generated for a given analysis.  Network Eligible, Functions Eligible Molecules as well as molecules and chemicals added to networks from the Ingenuity Knowledge Base are presented in this view.

The Molecules View lists information about each gene in a table consisting of the following ten columns. You can customize the displayed columns by clicking the Customize Table button and deselecting any choices you wish to exclude.

Checkbox:  Clicking this checkbox enables the selection/highlighting of the gene to perform other actions with (such as adding to a list).

Name: The Ingenuity preferred name for genes is usually the official symbol for genes listed in Entrez Gene.  Names in bold correspond to Network Eligible molecules.  Non-bolded molecules are non-Network Eligible molecules that were incorporated into the network.  Clicking on a molecule will open the corresponding Gene or Chem View.

Exp Chart: Displays a histogram detailing the changes in individual expression values over all observations within a comparison analysis. If an analysis is part of a multiple observation experiment, expression charts for each observation will be displayed in the Annotations chart.

Synonym: Lists all synonyms for a given molecule.

Description: Lists the description for a given gene provided in Entrez Gene. Chemicals do not have data in the description column.

Identifier: Displays the identifier from your input file that was used to map to a given molecule.

Exp Val: Lists the expression value for that gene from your input file.  Arrows indicate the directionality of the change in expression (i.e. downregulation and upregulation), when applicable, for the corresponding molecule.

Network: For a given molecule, displays all networks that molecule is in for an analysis. Clicking on a number in this column will open the Network Explorer View for that particular network (see using Network Explorer View for more details).

Location: Shows the subcellular location for the molecule. If a molecule is found in more than one location, the compartment where it is active is displayed.

Family: The general functional family of the molecule.

Drugs: Drugs known to interact with the molecule.

It is possible to sort the information according to the particular columns by clicking within the header row.  For example you can click on "Family" to sort all of the molecules by the family they belong to.
